Where were powder magazines located on warships?

Below the waterline was the first answer. Emmanuel Nivon was able to add that the magazine, called the Sainte Barbe after the patron saint of the artillery, would be located below the Captain’s quarters with access through the quarters for security of the powder supply.

In Boudriout’s “Les Vaisseaux de 50 à 64 Canons : Historique 1650-1780” a detailed cross section shows the Sainte Barbe on the lowest deck below the officers’ quarters, as far below and astern as possible. On this vessel the Sainte Barbe was reached through the “couroir de Sainte Barbe” which was accessed by stairs in front of the officers’ quarters.
